The ATmega128 Wiring Board has much more capabilities compared to the Original Wiring I/O board by Hernando Barragan.
The Wiring I/O board is the hardware basis for using and experimenting with the Wiring IDE. The board comes fully assembled and tested with an ATMega128 microcontroller that is pre-loaded with the Wiring bootloader. You can connect the board to a USB port on your PC and download programs you've developed using the Wiring IDE directly to the board, no additional hardware required.
Wiring is an open-source programming language and development environment for teaching and learning computer programming and prototyping with electronics.
Wiring can be used to develop stand-alone interactive objects or can be connected to software on your computer (e.g. Flash, Processing, MaxMSP). The open-source Integrated Development Environment (IDE) can be downloaded for free (currently for Mac OS X, Windows, and Linux).
Of course you can also use this board without having to use the Wiring programming language and IDE, but you lose the advantage of the pre-programmed bootloader. To use this board with AVR Studio and your programming language of choice, you would have to wire an AVR ISP programmer or JTAG to the appropriate header pins of this board.
